2. in Ultra?

I’d do it in the Ultra using the app from the comfort of your armchair rather than having to get up to adjust it on the amp, then sit down again to find it’s not exactly right yet and have to get back up again…

Can only tell you how I would do it. Others may think different.

1. Contact to the sources. Like turntable, cd player, streamer.
2. Customize sound. Volume, balance, EQ (if available or wanted)
3. Amplify the signal that it can drive your speakers.

First two steps done by the pre. In your case the Ultra. Third step by your Yamaha.
This is the way I've did it before I preferred integrated amps.

unfortunately this setting is static and will not depend on the source or album, this is a feature of hearing

I think the difference is the control on the Yamaha would be applied the same way to ALL sources. The control on the Ultra only works for the Ultra.
If the Ultra in your case is the only source, then I would do it on the Ultra.
